4.6 DOHC into my 02 GT

Since the untimely demise of my 98 Cobra due to black ice. Im going to drop the motor into my 02 GT. I plan on having it done by June and am now starting my research and gathering input and had a few questions and was hoping for some feedback. i know for the most part the motor will drop right in. which tranny is better the original T45 or the tremec 3650? will i have to use the cobra ECU?.

The TREMEC transmission is leaps and bounds above the original T45. It will handle more torque, has a firmer shiting and superior synchros. As for the ECU, yes you will need the wiring harness and ECU from the 98 or you will have to repin the current wiring to match the Cobra ECU.
